When I disable some layers in Layers palette I would like not to see them later on in Operations palette, simulation and I would like to be sure that everything in a background (related to these layers) is disabled.

Disabling a layer is useful to hide the contours if you so choose. As you noticed, aside from hiding contours, it does not inhibit selection when other features, such Operations, and even Mode / ‘Edit contours’, needs to reference the disabled layers. This behavior is by design.
