I've run into a problem with some of my cuts not completing, such as the inside of a zero, or the torch may start moving and making the motions of the cut but the torch doesn't fire until after it's moving causing the cut to be incomplete. I'm using Qcad, Sheetcam, and Mach3, using the Mach3 plasma post processor. Where should I look?

It sounds like you need to increase your pierce delay. If the delay is marginal you can get the situation where some cuts are fine but some cuts miss the start.
